Before The Green
Henry saw his mother die and became of dying himself. Because of this, Henry (now called Yuji Makija) started cloning. He cloned his only son John Johnson. And, when the cloning process became too much for his son, he killed John. Besides his son, he cloned other people.
After Matthias Wakes Up and Leaves the Lab
Yuji Makija comes to inspect Matthias when he wakes up. Makija isn't open about Matthias' reasons for being there. When Makija feels that Matthias is ready for real world testing, he lets Matthias go.

Matthias discovers Yuji's corpse.

Yuji Makija and Matthias
Makija feels almost nothing for Matthias, except Matthias is a good test subject. Makija does have other feelings about Matthias, but he holds those secret to everyone but his closet assistants.
Yuji Makija and John Johnson
Makija doesn't care for his son. John was merely a means to an end. Nothing more and nothing else.
